The train to Mendrissio is much faster and nicer than catching a bus from Chiasso plus train. we'll be arriving at Malpensa Airport at night (booked a hotel near the airport) and want to go to either Como or Lecco fir about 2 night before returning to Milan. we'll be using public transport for the entire trip. as far as transport goes, it doesn't make much difference since the traveling time from the airport to either of them seems similar.
Typically you'd take the Malpensa Express train to Milano Centrale, then a train to Varenna. Total time is about 2hrs15min. Getting to Como is faster. You'd take the Malpensa Express (final destination Cadorna station) and change in Saronno to Como Lago (not Como San Giovanni, that would be a bit more complicated). Total time about 1.5hours.

There is no direct train from Malpensa airport to Lake Como. You will need to either take a bus or train to the central train station in Milan. Then transfer to a train heading for Lake Como. Varenna is one town on Lake Como that has a train station relatively close. It’s not necessarily the closest town on Lake Como, but it’s very nice.
